Eiji Fujimoto was a member of the prominent Fujimoto business family in Hilo. He was the younger brother of Isaku Fujimoto, who was the director of the family's import-export business, Fujimoto Trading Company, and the founder with Isojiro Kitagawa of Hilo's Nichibei Sake Brewery. Eiji Fujimoto operated the trading firm together with his nephew (Isaku's son) Shigeki Fujimoto.

Eiji's son, Akira Fujimoto, served in the U.S. military during World War II as a member of the army's Military Intelligence Service. Akira received linguistic training at the unit's language school at Fort Snelling, Minnesota.
